1) Totems are harder to use. Alliance Greater Blessings of ~ are 15 minute buffs that can be cast before the fight on whoever they want -- every Alliance player always has access to whichever buffs they need (discounting auras of course). Whereas totems only affect the group that the shaman is in, only last around 2 minutes, stop working if the shaman dies or goes out of range, and some of the best totems (notably Windfury, Grace of Air, and Tranquil Air) don't stack -- you can only have one at once. Compare this to Kings, BoM, and BoS -- all of which are easily given to all Alliance hunters and rogues at the same time.
1a) Unless you have 8 shamans, there are DEFINITELY going to be people in a 40 man raid that are missing buffs. Whereas 3-4 paladins can always buff an entire raid, in addition to providing auras to their party.
2) Horde has no counterpart to what is certainly the most powerful Paladin buff, Blessing of Kings. This buff is significant for many reasons, but most of all because it buffs Alliance warriors' HP by 10%. This results in Alliance tanks that have more HP, even if you have the luxury of a Tauren tank (with the +hp racial).
3) Blessing of Salvation reduces threat by 30%, and (as above) it is much easier to get it on the people you want it on, i.e. everyone but the tanks. The horde equivalent, Tranquil Air Totem, only reduces threat by 20%, and is harder to use to boot. The Alliance buff is straight up 50% more effective than the Horde buff in addition to being easier to use.

All 15+ healers alliance side recieve 40 mana5, or 600 mana every 5 seconds from BoW alone to just the healers overall. BoK's bonus spirit is also a help to druids/priests. On the horde side, only 6-7 healers will actually recieve benefits from the mana spring totem (due to group composition from limited shamans or range of the totem conflicting with mobility) which is inferior to BoW in raw regen anyway.
There are many battles in naxxramas that can leave healers OOM before the fight is over, and alliance healers go OOM 20% later than horde healers at the least. In my opinion, this mana restoration to healers is much greater of an imbalance than the extra DPS or Tank/raid health that paladins provide because healing is more important than those aspects combined.
